  1. Specify a query condition. By default, DynaPho collects proteins which
    phosphorylation level are changed at least in one of time points. Users
    can focus on the proteins at a specific time point and uses these proteins
    as seeds to construct the network of each time point.

  2. Click on “Submit” to get to the result page.

  3. Inspect dynamic network analysis results. DynaPho provides two modes
    to view the networks: “proteins with phosphorylation sites” and “protein
    only” (Fig. 8). In “protein only” mode, the color of protein is based on
    the maximum phosphorylation change of the corresponding phosphosites.
    To view the transition of networks, DynaPho will fix the structure of the
    network, and users can change the time point or condition by dragging
    the slider bar (Fig. 9).
